My soucre market is in Germany, but my stock is shared throughout Europe. And I’m not getting good sales in Italy. Will I have to pay a long-term storage fee if my stock didn’t sell well throughout the year?

Yes, it’ll as stated by Amazon that “Pan EU ASINS will incur a monthly fee and may also incur a long-term storage fee if inventory stays in Amazon warehouse for more than 365 days” so keep that in mind if your inventory is in warehouse for that long you’ll have to pay.

Your inventory was transferred by Amazon automatically, so if you are not getting good sales then Amazon might shift your stock from that place where you are not getting good sales, so in my opinion you will not be charged more storage fee, as you did not sent inventory your self
